If XtremeMac has been able to get the audio through the USB port, why haven't we seen any docks with a line-out?

Because it's apparently not a real line out, just a clone of the headphone jack, and requires volume tuning through the shuffle. Still, it would be nice to see a port added at the shuffle's bottom for easier cable management.
